My fiction archive is located @ http://www.gigglesnort.net/fiction but when an author get's a review, the URL in the email just goes to http://www.gigglesnort.net/reviews.php (or whatever the actual URL is). It disregards the /fiction part.
Is there something I need to change to ensure that the review notification links go to http://www.gigglesnort.net/fiction/review.php (or actual URL)

You have the wrong URL set in your admin settings for the site URL. There will be other things broken because of this as well.
