This is happening to a random selection of stories, and I can't seem to find any pattern.

I use text files to store chapters, and not the database. I did see a fix described in a 2.0 forum (here), but that solution may only apply to chapters that are stored in the actual database.
Luckily some of the authors have retained their text files, so I've simply re-uploaded their files when they emailed them to me. But some people haven't responded yet, and I am manually editing the text files myself via search & replace.
It may or may not be important, but I ran Optimize Database Tables via the Archive Maintenance last week.

We had this happen at the Jonas Brothers archive as well. If I remember correctly, it was a conflict with the way the users were saving their files and the way the 'magic quotes' were being used on our servers. Don't know if that's what's happening to you though.

Funny thing is, when that particular story was originally added the characters were normal. The author checked the story when it was added to the archive and it was fine - it looks to have happened only some time in the last week or two?

I'm with Dreamhost, and I don't think they've made any substantial changes like that in the last week. I've also got a number of other archives, and they appear to be unaffected.
This particular story was updated only this week, and the author did not touch the previous chapters. In fact, they checked the latest chapter when they posted it, and it was fine. What's even more confusing is that ALL a lot of the previous chapters of the story are then affected. With this specific story, the latest updated chapters are working fine.
Another story (that I've already fixed), hasn't been updated or altered since 01 Dec 2009. Other stories in the archive have been added and updated since then without the error occurring.
*sigh* Ah well, I'll just correct them manually for now..
