I'm sure I'm missing something really obvious here, but how do you change the default subject for the yes/no letters?

It's stored in the database as a hidden custom page. You can get to it by going to:
http://www.yoursite.com/admin.php?action=custpages&edit=7 (Thank you letter)
http://www.yoursite.com/admin.php?action=custpages&edit=4 (No Thank you letter)
You can change both the title and text there, but do not change the name!

I was wondering also if its possible to edit the signup email via a template like the yes/no letter or would it be a file hack and if so which file would it be? as I would like to add a bit to my sites welcome email message 🙂

Try looking in the en.php language file. A lot of the smaller messages are there.
