State the nature of your problem: my problem is when posting a story using sub-categories, for example, a main category is TV, and in the sub I have a specific television show listed, when choosing that sub category, it does not appear in the add new story page.
The characters within that sub category also do not appear, only the ones that are sitewide.

Could you give us a link to your site? (You should really fill out the Support Request Template.) To check that out we'd have to have access to a test account. What it sounds like right now the categories haven't been added properly in Admin > Categories, or they're not being pulled from the database or something like that. Incidentally, non-sitewide characters only appear when their category is selected, so I think that issue's dependent on the other one.

Okay, I've checked it out. First thing, when I went, the layout I got was the default_tpls, but changed to a header with Avril Lavigne after I logged in to the test account. This might be because of my computer, but you might want to check that you've got a default skin selected in Admin > Settings. Even if you've only got the one, I'd go to that page of the settings and hit Submit again, because I think the only reason that happens is when the default site skin is set to one that has since been deleted, which makes sense since as a first-time visitor I wouldn't have been able to select my own from a dropdown yet, and would get the default_tpls. (Or it's not on your end, in which case it wouldn't hurt anything either.)
So I don't see anything wrong with your Categories. When I click on TV, the subcategories Gilmore Girls and Degrassi appear. Then, I select Gilmore Girls, hit the arrow, and more characters appear on the list. Seems to be working absolutely fine.
Thanks about the skin:) I checked it out and it was set as default to something else(I set the skin before, dont know how it changed_ =/

That's correct. TV is a top-level category. See? These are your top level categories: http://allfanfiction.funride.org/browse.php?type=categories
I'm assuming you don't want anyone to be able to actually put a story into the TV category itself, so you should lock it in Admin > Categories. You don't want TV to be on the right side, you want the name of the series, correct? If so, lock the TV top-level category, and then it won't be able to be put on the right side at all. On the left side what goes down is the person adding the story will click on TV, and then the subcategories appear on the list below TV and Back to Main Categories. Then they select one (or more) of those two and move it to the right side.

I locked the categories, but in the screencapture I posted above, it's still the same problem, when posting a story I do not get any but the top-categories and site wide characters.
Could I have installed something wrong? I didn't get any errors during installation so.. I'm quite puzzled.
What browser are you using? Maybe it's the issue. It's still working fine for me (Firefox 3). It's either that or you're not really understanding the process. Here are some screenshots.
