In the settings, I have already set "Yes" to "Use Story Index" but whenever I click on a story it leads to the first chapter. Unless the user specifically edit their preferences to use story index, it will not show. How can I set it to default?

Is this an upgrade? What you set at upgrade got set as their default. If you subsequently changed it, then their default remains what it was set to. There's no way around that.
New members will have their settings set to the site default, at the time they register.
This is also the case for the default sort and personal tinyMCE preference.

Oh. No wonder. Yes I had set no for it initially at install. I got it now. Thanks! 🙂
