I upgraded to 3.5 and encountered QUITE a few errors due to the update script deciding not to work properly and bypass most of the database changes... anyways... I did those manually and edited the instances of .PENNAMEFIELD. .DBPREFIX. and all the rest so that my site would work again and got that fixed.
Except as I looked closer at things, I noticed a few things off like in the site info where it says:
Members: 463
Authors: 0
Stories: 101
Reviews: 786
recalculating the stats didn't fix that so I am a lil uncertain what to do next.
Then, I looked to make certain my tabbed profile mod wasn't giving off any weird errors and I noticed that although all my stories are listed, the number shows as 0 as can be seen here: http://fanfics.suethomasfbeye.net/viewuser.php?uid=1
I checked to make sure it didn't just happen to me but no... all members who have written stories have a story count of 0 on their profile but the stories are displayed as should be. The User stats though show the correct number of stories.
Any help would be really appreciated.

I think I had this problem, too. Once I fixed my database and recalculated I think it fixed it. Did you only do "Recalculate Site Statistics"? Because that's only for the site info block, I think. "Recalculate Stories" is probably what worked for me. To be honest, I think I just went down the line and ran all the recalculation ones.
If that's not the trick, then I'm curious as to what it actually says in your database. I think with 3.5 a 'stories' (ie. the number of stories) field was added to fanfiction_authorprefs. Maybe the data (the counts) didn't get inserted into it properly. The recalc stories should fix that, I believe.
I did try recalculate stories... but seeing as the stories count is already right.. just not displaying in the user profile... that fixed nothing. But I followed your advice and went on and did all the fixes there even if they didn't mention stories or authors and I don't know WHICH ONE did it but one fixed it (can't be the optimize table as I had done that 5 times in my PHPadmin and it had changed nothing).
