I had been editing skins today (variables.php for Cobalt and also stuff on RedSimplicity), though not the default one for the site Elegance and yet I managed to break that one. I'd also added modules betareader and recommendations earlier but hadn't noticed this until way after those.

The images show the difference.

Now:

Original:

What I'm particularly confused about is the problem still persists after my deleting and reuploading files for Elegance from a newly downloaded efiction3.3.1 and overwriting the rest of the skins back to default unedited ones too. I'm presuming it must've been a setting elsewhere I changed that somehow affected that but I'm at a loss to what because I've reversed the things I was playing with for the few hours before this occured.

I do plan to edit this skin but that was one of the features I wanted to keep and I also want to be able to fogure out what i did to cause this - I'm still so new to doing skin editing. Also not sure why the order of the links is reversed , would that be related to this?

It's a new archive, installed just yesterday, version 3.3.1. The problem appears in both Firefox and IE.

It has to do with the style.css. I know that if there are too many things in the menu area it moves the links too high or too low on where the menubar is.  I think you will have to fiddle with the numbers in this part to make it work:

/* the following defines your menu below the banner div */
#menu {
position: absolute;
top: 98px;
right: 0px;
text-align: right;
color: #517059;
font-weight: bold;
font-size: 95%;
}

/*The rounded off left edge image.*/
#menu ul {
margin: 0px;
background: #758F39 url(images/bl.gif) no-repeat bottom left; padding: 5px;
}

#menu ul li {display: inline; padding: 1px;}

/* links in the menu */
#menu a {
color: #CEDCAE;
font-weight: bold;
font-size: 95%;
text-decoration: none;
text-transform: uppercase;
border-right: 1px solid #CEDCAE;
padding: 0px 5px;
}

/* Hovered links in the menu */
#menu a:hover {
color: #CEDCAE;
background: #93B348;
border-right: 1px solid #CEDCAE;
}

/* The link for the currently displayed page in the menu */
#menu #current {text-decoration: underline;}

/* end menu setup */

But I can't tell you what part since I just usually gave up and in the variables.php I would take out something in the menu until it looked correct again. You'll have to monkey a little (remember to save the original somewhere so you don't complete screw it up), upload it, look at your website to see if it took, then edit more if you need to.

Where should the variables.php relating to this be? Other skins have it but Elegance doesn't on my install - should it?

You create your own variables.php, I just borrowed one from the other skins, but you may have to tweak a bit.

I had the same problem.
So I changed the CSS file and it looks fine to me.

#menu {
position: absolute;
top: 98px;
right: 0px;
text-align: right;
color: #FFFFCC;
font-weight: bold;
font-size: 95%;
background-color: #0066CC;
}

What I changed was only this:
color: #FFFFCC;
background-color: #0066CC;
