I believe I read somewhere that the bio's are turned off in CSSZEN? Is there a way to turn these on?> Also, I did read the "read me" for the skin, and it states it is just CSS and no graphics. Can I add graphics, such as a log and buttons to this skin?
I like it, because it has the featured and most recent stories in the middle of the page, vs a lot of the other skins do not. I am not sure how to change that.
Also, what do I need to open and edit an index.php file? Does notebook work for this? I am used to .html.

I don't have the files on me right now, but there should be a variable $displayprofile in the variables.php which you can edit so profiles will be turned on. 🙂 I had this problem before! 😛
Yes, you can edit the skin to have graphics.
You can use Notepad to edit .php files. 🙂 Although I recommend Notepad++, mainly because of its syntax highlighting and indenting features. You can use it to open up most files (.html included); it's my replacement for Notepad.

I think I am learning how to edit the blocks. But, I still would like to know how to add a banner.

How can I edit a template? Is that done through notebook as well?
one more question, I am sorry! I was playing around, and I tried to open the index.php for the CSSZen in notebook. And it's blank? I was able to open the variables.php fine.

The index.php file in the CSSZen folder is meant to be blank. It's just in there for security, so that if someone were to view the CSSZen folder (yoursite.com/skins/CSSZen), they'd see blank screen instead of a directory of files in the folder if the server is not set to avoid that.
I'm not really familiar with CSSZen. What part of the wiki are you looking at?

I have another question, and I hope it makes sense. I would like to add more "boxes" to where people go to submit a story. For instance, right now all I have is Categories and Characters. I would like to add more options such as Pairings, or Genres, ect. How do I create these additional boxes?
