Categories not updating number of stories correctly

State the nature of your problem:

When I add a new story, the number of stories per category does not update correctly, on either the categories page or the categories block.  The very first story I added seemed to show up all right, but subsequent ones did not - and when I added and then deleted a test story, I'm now getting a negative number for that category.  The individual stories seem to be getting counted as chapters, not stories - when I switch to a skin with the site info showing, it says I have -1 stories and 3 chapters, when I ought to have three stories.

When I click on the category, all the stories are there.  If I click on Admins, it shows both accounts and it displays the correct number of stories for each one (3 and 0.)  But if I click on members, then it shows the same numbers that show up in the categories block (0 and -1).  I currently have two admin accounts set up; I'm not sure if that's relevant.

My stories folder has permissions set to 777, and my config.php file is set to 666.  I saw reference to a blocks_config file while searching, but I don't seem to have one.  I'm using a slightly modified version of the Murder skin.  I'm fairly sure I've just messed up a setting somewhere, I'm just not sure where to look to fix this.

Try going under Admin > Archive Maintenance and hitting all the recalculation tools, particularly "Recalculate site statistics".
