Okay, I have opened the en.php and the admin in the languages file and changed all the display only of Story/Stories to Article/Articles. However, there are still several pages that are displaying stories.
Account Information Page, Admin Links, Top Tens, etc.
Where are the files to change these? I have looked all over the place and it just doesn't seem to be found.

You'll have to change the name in several places in the admin panel. Try panels, page links and possibly blocks.
